try to unplug the alarm system in car (lock related) by taking off the fuse, lock unlock few times the door and then plug fuse again and try, if not helps the control module can be faulty or one of cables loose or unpluged
you are looking for the proverbial needle in the haystack. you need to have the car scanned either at the shop with a VAS controller or by a fellow enthusiast with a ross tech cable. They checked the fob and it works fine? on what? Don't know where you live but look at the VCDS map and scan the car. It is not uncommon for control modules to sometimes change coding for some unknown mental reason. My boot lock was found in secure mode whn I had coded that feature out so my soft touch stopped working. I have recoded my fob when it stopped working and it now works. Not saying this is your problem but all electrics have gremlins. Look for error codes once againhi having an issue, my boot won't open, and my car won't lock with the keyfob but will open with the keyfob no problem. Anyone any ideas?!

from where your air ride takes power? battery or pinned somewhere else? any other electrical mods? you can also locate module itself and check for connectors, wiggle them and try again.
http://www.oemepc.com/audi <- select audi a3 your year and look into electrics. That got any in line fuse? as well powered seats, how they are connected?
I'm not very sure the garage that done my air ride done the seats also. I know there's a 30amp inline fuse in the fusebox for the air ride, everything was alright until I changed a fuse. Will take it back to the garage in morning and hopefully they can get to the bottom of it
