Fuel Filter Always Empty. 2.0 Tdi

So after the full engine replacement, the car ran and drove but always had a slight miss fire under medium acceleration, if you were careful with the throttle it would be fine. Then then car had no power at all and started slowing down then came alive again, drove another few miles and then it did it again and cut out completely. I had to turn the key maybe 10 times to prime it and turn it over for maybe 30 seconds for it to start again.

Couple days down the line and it cut out again and then wouldn't restart for ages, eventually i got it going again but as soon as i pulled away it would cut out.
I can leave it to idle and it'll run, i can also rev it and it'll run fine but then when you let off it wants to cut out. Then sometimes it will just cut out completely as if being starved of fuel. I've replaced the in-tank pump, tandem pump and fuel filter but i'm still getting the same and the fuel filter is still empty.

I found online someone with the exact same problem, they sorted it by removing the fuel pump relay and cleaning up the contacts as water had gotten to it under the ecu, so i did the same, disconnected the battery and cleaned it, removed the ecu to check all the connectors and a few other relays and fuses in the area.

Connected it all back up and tried again, it turns over but wouldn't fully fire up, so i tried again and now all i get is a click noise as if the started motor has jammed.

Anyone else had a problem like this? I'm getting fed up with the car, worst car i've ever owned! I had a specialist look at it andthey told me it was a pump so i changed it as stated and no improvement.
 
Turns out now the fuel filter is full to the point where it has actually bulged the top of the filter out. Still turning over and not starting, every so often you may get it to start and be able to rev it up slightly and then just cuts out again. No fault codes on VCDS as well.
