Car sometimes shakes/vibrates when idling

Hi,
I recently bought 2008 Audi A3 4-cyl. 2.0l/125kW 16V TDI with automatic transmission. Engine code: BMN, transmission: KMW.

Sometimes after startup whole car shakes/vibrates in parking mode, but sometimes everything is fine. It can be felt through driver and passenger seat.

Earlier this day I got it checked with VCDS, no fault codes detected, rpms@800-820 (at idle), all 4 cylinders fine. But when it does happen, only by applying revs to rpms@1800 shaking disappeared, but after removing pressure form gas pedal and letting rpms drop down, same thing happens. After driving it for 15 min everything seemed to be fine. When I bought it from owner, he said he changed flywheel, before listing it on sale.

There is a time when after start everything is fine, no shaking at all, but after giving it some revs only when revs dropping down hits somewhere rpms@900 it shakes for very small amount of time and when reaches rpms@800 is working fine without shaking/vibrating.

I hope someone can understand this and give a hint or possible solution/cause. It is pretty hard for me to explain, but I hope for the best.

Forgot to mention that DPF has been removed.

I want to say valve carbon buildup, but yours is a diesel, and they're not known for that. But the EGR on my 1.9 TDI got pretty clogged up and that might affect cold idling, leading to misfires.

Or could be clogged injectors. Wouldn't hurt to put in a bottle of Diesel Kleen and see if that helps. If that does help, then it's fuel related. So look at the injector, fuel pump, fuel filter, etc.
 
Quick update,
Today changed fuel filter, old one looked really dark(attached picture), but bottom of fuel filter container seemed to be really clean, no dark precipitate.

Engine air filter is clean/new, replaced that too.

Also I will look for Diesel Kleen alternative in Europe and will give it a shot.
