Manual Gearbox issue

Looking for some advice got an 2014 Audi A4 2 litre TDi Quattro bought in July 2019. It’s got 57000 miles on it now. Done 6000 minke since I got it had it for an MOT and some investigation work into the clutch and other issues.
Been told there is an issue with the gearbox and Audi want over £900 to investigate it 8 hours labour I was told this is worst case scenario. It’s a 6 speed manual box so question is does it take that long also has anyone else had an issue same year with manual gearbox there is a squeak when u press the clutch pedal up and down and the squeak is coming from the gearbox. Has anyone had issues with Cameron’s VW/Audi Perth I bought from them with a one year warranty but now been told I have to pay for it to be looked at as it states in the warranty
I have said I am refusing the car as I have had less than 6 months so waiting to hear back then 5 mins later they knock the price down to £640 to look at it.
It also has an issue with the temp gauge going down in traffic seemingly there is a bulletin from Audi regarding this something to do with magnetic thermostat?? Stops the water pump hence cooling fan goes on high and also a fault with the MMI freezing and now needs a new part after trying to update the software
 
You bought it with a 1 year warranty from audi themselves get them to sort it pay absolutely nothing or return the vehicle...
 
I have a front wheel drive A4 I done the clutch and flywheel on my car which took me 16 hours to do on the drive so 8 hours on a ramp seems reasonable. The problem with these cars is you have to remove the DPF to get to the top starter bolt.

Purchased the car December 2019, 92000,
After having a new wheel bearing fitted the garage informed me that the car requires a new clutch and flywheel … which as been done
just the pass few days I`ve noticed from cold selecting 1st gear is very difficult,
it appears to be getting worse ( 1st to 2nd also ) until the engine is warm ,
What could be the problem ?

Mine does that too^. I’d love to know why. I asked my local Audi specialist and he didn’t know & would need to investigate.
