Either the seal under the Ecu housing or the bonnet release cable, these are well known for allowing water ingress.

Did you ever find the source of your leak and cure it?

It happened to me a few times too. In my case rain water was coming from the engine compartment. It was collected under the battery and entered the cabin through the cabin air filter.
The solution is to take out the battery and clean the drain hole located under it.

I took the rubber seal out from below the battery as it had been cleaned before but clogged up a second time & it got both footwells flooded. I thought I was over all of that, only to find that the seal on the lower ECU chamber has split & letting water in - only the driver's side has flooded.

Have you stopped the water coming in now?

I'm just off the phone to Audi in Inverness & you can't buy the seal for the ECU lower chamber on its own (doesn't have its own part number) - you need to purchase the ECU lower chamber & the seal comes with it. I was quoted £41 inc VAT.
