Low pressure fuel sensor - located on hpfp- is known for this issue. It;s very cheap and easy to change. If you don;t have the latest revision just do it.
Well, if you have a hole in the intake manifold it will get extra and unaccounted air. That''s on manifold side. On PCV side is no reason to bother. Lack of vacuum is normal if the PCV is broken - and that happens all the time - or if you take the oil cap out to check the vacuum - one way to...
I think I have a logical explanation for this.
The map was written taken into consideration the previous existing condition - a boost leak. Now, ECU tries to lower the boost to meet the previous status quo but is still getting a lot of air compared to programmed and it triggers a lean error.
Well, if this is what is requested I would call it case closed. It is a map issue. Maybe the map was written with the conditions present at that moment.
Stop investing and wait till you see a tuner.
Before log I was suspecting this sensor because is a known weak part. It is cheap and is much better to be sure about it.
After the log I'm waiting to see requesting vs actual boost because as noticed, you are under a lot of fuel and under stock boost. Only 1 bar if you subtract the atmospheric...
Block 031 bank1 is your "air fuel" . Its not exact, its a little bit off one way or another, but it can give you a rough ideah.
Multiply the values of bank1 by 14.7 and it will be close.(just do it in excel.)
Or in block 002, but you'll need a spreadsheet to convert the raw data into A/F ratio.
I was running 1.8 bar with 320 hp MRC stage1 with absolutely no hardware upgrades. Look at this good man's site:

I don't want to start a polemic but I really...
Why don't you logged the specified vs actual boost? More interesting should have been AFR ratio in block 031. Those are missing.
Your rail pressure is spot on at idle -around 50 bar- and around 110bar this being stock requesting value. But also there are some requested 180 bar ?! Ok, maybe it...
Start with the new sensor first. I don't think it's the pump. The logged pressure should be steady. Also you really need a tuner not a "software uploader".
From ECU point of view you are running lean.
-If it were a vacuum leak you should be worse on idle and this is not your case.
-Clogged injectors - you said those are verified.
-Fuel line/pressure restriction. This could be possible but you say your spark plugs are black. In this case I see 2...
