I'm not that familiar with the fuel systems on these engines. Is the filter in the engine bay or back at the tank. if the filter is at a higher level than the tank and is emptying it would suggest that air is getting in somewhere and this causes the diesel to drank back into the tank overnight...
Is it that it is air or just that there isn't enough fuel getting through and what you are seeing is vacuum bubbles (not enough fuel to fill the pipe entirely). Then this would suggest a blockage in the fuel lines or in the tank soemwhere

If you change the rear pads you'll know if they are sticking if the dont wind back in. The other thing is the brake hoses are they expanding under pressure. This is usually an MOT failure and would be spotted there but something to look out for.
Some copperslip on the back of the pad will help...
bba reman repaired mine after the same communication problems. It seems to be a known problem with these cars when they get older. I'd go for that first as if the pump is knackered you would still get communication with the controller. Do you know or trust the garage or are they just trying it on.
