Inside the injection pump there is also a speed sensor that functions as a TDC sensor for the injection pump This may be the problem. You can see on YouTube how to disassemble the pump top cover and check it out

Sold the car with this problem, Guy who bought it wanted only the transmission because its one thing that I changed and was fully working. But I did not have place to remove transmission anymore so I gave the whole car 
Before this I had so much problems with this car and my wallet was empty all the time
