Do exhausts change noise?

No, I was hoping that when I had my miltek system to my S4 years ago, and even after a few K miles it still sounded the same (had a drone noise around 70) only solution was was to put the stock system back on.
If you have a tin can rattle ld suggest there is a problem with one of the boxes, and have it checked by whoever installed it. Could be a damaged baffle.
