I've got an A4 sedan with the regular sound system (not Bose): 5 regular speakers + subwoofer in the trunk / back shelf. Concert II head unit. I want to install a universal 2 DIN head unit. Those usually have 4 power output channels + a subwoofer output, and I think the subwoofer output requires external amp. So my questions are:
1. Is there a sepatare subwoofer amp in the car, or does the Concert II have an internal one?
2. How is the central channel connected / routed? Again, all the head units I've seen have 4 outputs, not 5.

Been a few years since my audio days however I'm pretty sure you'll have you normal ISO for you 4 speakers and and bigger plug for you sub. If you look on connects 2 web site you'll see the red plug which will get your sub working

Thanks.
So do I need to buy a subwoofer amp, or is there already one in the car (NOT in the head unit)?

If you have Non Bose like my a4 saloon then you will have amplified rear speakers and the subwoofer.

The head unit power only runs the front speakers.

You will need to buy the rear amplified interface cable.

Thanks! That certainly makes things easier, as I think the sound system already sounds pretty good and don't see a reason to replace the amps.

I have upgraded my front door speakers to some morel virtus 602s and fully dynamat sound proofed all the doors and floor / wheel arches. Transformed the sound of the car completely.

Transformed for the best, one could hope? :)
I'm actually a fan of good sound. Not an audiophile, but definitely a music lover with some audiophile experience (been attending hi-fi saloons, listening to medium-level 2.0 acoustics; got pretty good headphones). And I can definitely say that that the stock non-Bose system may not be awesome, but it's pretty good. But your comment has sparked a desire to upgrade the system in me :) It's just a matter of whether I can afford it.

P. S. Those Morel are ~$500, pretty darn expensive...

Well that's all down to budget. I manage a car audio shop so perks of the job I put expensive (£600) morels in there and it's used for demo use.

Can you recommend any cheaper front acoustics set, say, up to $300 (£200)?
And should I upgrade the sub as well? It seems to me that the bass is neither very low nor very punchy in the stock system. I don't need the windows vibrating or my ears hurting, what I would like is hearing deep bass even when the volume is not very high.

I would recommend buying some jl audio speakers for that budget.

Regarding changing sub- I'm about to do it when back from holiday. However you will need to add an amp as the factory one hasn't got the power to run an aftermarket sub.
