Key fob problem

Hi guys, been having a bit of a problem lately. Came out to my car one day and fob wouldn't disarm or unlock
it so unlocked manually which didnt disable alarm and horn went crazy. Replaced batteries in both key fobs and tried to resync them but I've tried just about every single method on the internet and nothing works.
Im thinking this is because for some reason when I lock manually with the key now (only option I have atm since fob not working) the alarm doesnt set and audi dealer told me alarm must be set when locking during resync procedure.
So my question is what could be causing or preventing the alarm from arming when the car is locked manually. Surely the led indicators should flash but they dont. Infact I they never come on and the indicators dont blink when I lock either. Apparently there is a switch in the door that determines the position of the key? (not door close microswitch)
Any help much appreciated since this is driving me crazy

Can't believe I forgot to mention that. Its a 2003 A3 8l
I've tried that resyncing procedure and it doesnt work for me. Apparently the problem is that the car isnt arming when its locked manually which prevents the syncing process from being completed. (what I was told by audi when they briefly looked at it)
So I need to first figure out why the alarm isnt working before the resyncing can be done. I've been told theres a key position sensor or something similar in the actual lock. Is this true and could the car maybe not be registering the key as being turned all the way in the barrel and thus not arming?

Scan for fault codes is worth a punt... alarm module may throw a code that would help as would central locking module etc..

Audi tried telling me the same thing! wanted £90 for the fix, managed to sort it myself turns out the last owner had batteries in the wrong way so double check that! post picture if unsure! all i did after changing the batteries, was plug one key into igntion which didnt want to programme, put the other key which you want to programme into the door lock the door and press the unlock botton shortly after look at the side lights see if they flash or horn etc, once you have done that remove key then pull key out of ignition lock and unlock. all else fails scan for faults, or use vcds software to programme in using the other method.


My alarm does not work btw.

Scanned for codes and the following came up.
Central Locking:
central locking run time pump exceeded (likely leak)
alarm triggered by door contact switch:driver side
alarm triggered by terminal 15
alarm triggered by interior monitoring
alarm triggered by hood switch
key 1 adaption limit surpassed
key 2 adaption limit surpassed

Alarm:
alarm triggered by anti-theft sensor: rear left

We cleared them and the adaption limit surpassed errors came back immediatly. I dont think any of these could be the cause but just result of when I was trying to get the alarm to stop. Only one I couldn't find was the alarm triggered by anti-theft sensor. Are these the internal ultrasonic sensors?

Is there a risk in messing up completely and not being able to use the car If I try to recode using vcds or is it quite straight forward?

These are the codes i had pretty much expectly the same as yours, however key still programmed with no problems. you wont have any issues or make it worse for yourself. i done this with a few simple steps. follow the process i have put above.

With vcds it'll be even easier, but honestly put a picture up here which way your batteries are in your fob cause its such an easy mistake.

with the key adaption 1 and 2 these basically saying both your keys which were programmed our not anymore these will go once programmed. regarding the other these i believe wont cause any issues whilst snycing the fob.

Enter channel "01" (May be channel "21" in some Audi models).

This will display the number of currently stored remotes in "Stored Value".Enter your total number of keys up to a maximum of 4(including any existing keys) in "New Value"
[Test]

Verify that the number in "Test Value" is correct.
[Save]
Then press and hold (for at least one second) the UNLOCK button on the fob, at which time it will be learned. If you're programming more than one fob press and hold the UNLOCK button on the second fob for one second, press and hold the UNLOCK button on the third fob for one second, etc. You have a total of 15 seconds to do them all.
The car may give you some sort of acknowledgement as each key is learned (lights flash, horn beep, etc.)
If the above procedure does not work (neither Channel 01 nor Channel 21 are available), follow this procedure:
Insert a working (old) key in the ignition and turn to the ON position (do not start car).

The value in field 2 shows how many remotes have been matched and in which memory positions (for example, "0001" indicates 1 transmitter in position 1).
Lock the car from outside using the new, unmatched key in the driver-side door lock. You may need to hold the key in the unlock position while you do the next step.
Press the UNLOCK button on the new key within 5 seconds often enough to reach next memory position (so, if the value in field 2 was 0001, you should press the new key's unlock button twice, to put the new key in memory position 2)..

Wait 5 seconds and press the unlock button on the new key to unlock the door.
Turn the ignition key to OFF and remove the old key. Press LOCK and UNLOCK with the new key.

Hi, sorry for the late reply. I will try those steps for reprogramming the keys.
Here is a picture of the batteries in the fob but to my knowledge its correct, positive down as indicated on the key.

I think the cause of all this must be switch somewhere since i tested the alarm by locking the boot and this does arm it so it does work.
I took the driver door panel off and i see that there is a plug going into lock which would be the door closed switch but there is also one going directly to the door handle assembly. Does anyone know what this is for, I'm hoping there might be a switch in there which could be faulty and is not telling the car the door has been locked properly when the key is used?

So i finally had a chance to take the car in and i was told that the driver door window controller is broken and this is what is causing the alarm and central locking to malfunction. I got quoted like $600 to fix this. I dont see how the window controller is related to the central locking though. So before i get it fixed i just want to get some opinions if this seems like a plausible problem or if they just trying to make some money off me. Thanks
 
Sorry to bring this thread up again but im still struggling with this problem. I did some digging in the electrical manual and found that there is a anti theft microswitch attached to the door lock cylinder. What exactly does this switch do? Is it possible that if it is faulty it is causing the cetral locking and alarm to not work?
