Anyone know if you can make a setting so that the MMI screen doesn't automatically popup every time you start the car?

Nope not an option.
The only way you can stop it is to switch the entertainment system off by holding the volume button down to switch MMI off completely. But then no radio, no MMI, no Nav until you switch it back on again.
