I don't drive the car any differently to how I would drive a car with a traditional handbrake. Do you mean the handbrake switch, or are you referring to the hold assist option?
I only ever use the handbrake switch when I want to manually apply the handbrake either at the end of a journey, or when I am just putting the car in the garage etc. and I don't have a seat belt on etc, as the handbrake won't automatically release then. I never put it on when sitting in stationary traffic etc.
If the car has the hold assist option fitted, then it's even better. As soon as you stop, hold assist kicks in, so you can take your foot off the brake, even leaving the car in drive. No need to put the actual handbrake on.
The start/stop kicks in when you stop the car and your foot is on the brake. The engine will restart when you apply the throttle again. You don't need to put the box into neutral etc. I actually think it works a lot better with the S-Tronic than it does with the manual, as there is no need to go into neutral and take your foot off the clutch etc. You just stop as you would normally and the engine stops, then when you drive away, it starts up again.

Approaching red light, you stop at the lights using foot brake, engine stops, park brake applies automatically, take foot off brake.
Green Light
Apply throttle, engine starts, park brake releases, car pulls away

The handbrake works no differently with an automatic.
