98 a4 2.8 running on 3cylinders?

So here's the deal, I Bought this car around 8months ago with a bad timing belt. Long story short I rebuilt the heads everything's all hooked up I'm getting spark and fuel to all six cylinders. I started it with no serp belt on and the battery is pretty so so. But still decent enough to start it. It idles pretty descent revs super slow. Ran it for about thirty seconds then felt the passenger side manifold it was warm. The drivers side was cold. Now what's really got me confused is that the car is auto with tip, when I turn the key to the on position it says press clutch before starting. When I first got the car it never said that..so I'm wondering if the ecm is bad? Any input would be great because I'm beyond stumped!
 
it wouldnt idle decent on 3 cylinders... i had craigs S4 running on 5 when i forgot to plug an injector in, and it sounded like absolute ****!
 
Check the order of the ht leads.
During my recent ordeals I achieved a similar state of running at one point.
Two leads out of order can cause those exact symptoms.
 
Ht leads? Bear with me I'm somewhat new with this stuff. I understand it wouldn't idle on 3 but it's what it seems like. I pulled the fuel rail off and had someone hit the key all six injectors are working
 
HT leads = spark plug leads = ignition leads.

Likely to be the front two that are swapped around on the cold side of the engine.
 
Oh I checked the firing order multiple times it is correct according to my chiltons manual it's getting spark on all 6 yet when it's running the drivers side exhaust manifold is ice Cold and passenger side is warm. There is no exhaust hooked up yet it is running off headers. Didn't want to get too carried away on putting it together if it wasn't going to run descent
 
OK, but it won't hurt to check again.. or even just swap them over and try it. Mine was correct according to some sources as well.. shame those sources were wrong.
But I can't force you to try it.
 
Well you were right. The darn book was wrong had two plug wires backwards now runs like a champ! Thanks a lot guys. Oh and as far as the dash saying press clutch before starting even though it's auto has stopped and went back to normal. Not sure why it was doing that but whatever it runs!!!

Good. I won't tell you the stress and wasted time that one gave me.
I'm glad my grief has helped someone out of the same predicament.
