My mate has the full version of Vag-com 409.1 but when he's connects it to my car and click option 1 Engine when cannot access the other options.
Does anyone know this is?

When you say cannot access the other options, what do you mean? Does it report the part number etc. of the ECU in the top fields and just the buttons at the bottom (recode, adaptation etc.) don't work; or does it fail to read the part number, work-shop code and soft-coding completely?
I see from your profile it's an A3, but what year?
Also, I guess this isn't a genuine Ross Tech interface?

Yes it finds ecu part no problem, just can't access the buttons at buttom.

You don't get all the features unless you have a licensed version, which I do, and thats about 300 quid

I cannot think of a reason for the behavior you describe other than no communications to the controller. Does the "wheely" thing in the upper right corner continue to spin? This sounds like an issue with the interface. There is no reason for VAG-COM to disable the buttons on the screen unless it is not communicating properly.
Have you tried to "speak" to any other modules?

Try Options -> Start Baud = 9600.
