Alarm problems

I had a flat battery...got started by a mate with jump leads, but now the alarm keeps going off when I lock the car. Disconnecting motion sensors doesn't work...manually locking doesn't work...each time (after c. 10 mins) the alarm goes off..!
Also, when i lock with key, the indicator lights DON'T flash, which is odd....anyone have any ideas what's wrong and what I need to do to solve this..?

If light dont flash it thinks boot or bonnet is open ,so check all door etc are all locked and that the interior lghts go out...
