Just put a replacement engine in my a4 tdi. Car is now struggling to start. Once it's started it ticks over fine. But when driven its lost all power, seems to be miss firing and plenty of smoke from the rear? Smells strongly of fuel. Any ideas what's going on?

I am assuming you have installed a complete replacement engine, was it exactly the same engine code as the original.
Different engines use different injectors and if the injectors don't match with the ECU you can get these kinds of issues.
You also have an unknown in the engine that you have installed. Things like cam timing will affect the engine running and how much power it makes.
If it is a different engine code to the one you have now what is your existing engine code and the engine code for the new engine.
There is quite often a sticker on the cambelt cover with the engine code.
