Hi, i just got my 2001 Audi A6 with bose sound system. the two subs are mounted in the rear and run off the 5 channel amp but are very weak.

I'm wondering is it possible to run another amplifier from the sub out on the amp to install a more powerful subwoofer?

Yes no problem, either use the rear pre-outs to feed a proper amp, or worst case use the amped signal already going to the Bose subs and feed them to the speaker input on the new amp.
You can also pick up the remote on from the Bose amp, so the only additional wiring would be power.

Are the rear pre-outs located in the back of the head unit or the amplifier?

if i'm running feads from the amp, will it be best if i get a normal speaker wire to RCA converter?
regards.

You'll always be better picking up the pre-out feeds going into the Bose amp rather than taking the Bose amplified signal and whacking it through a line out converter. You can get away with it for a sub, but it'll be a Bose bastardised signal, rather than a pure full range pre-out, so I'd pick it up on the input not the output.
