Hi Andy on the adaptor i brought in the instruction it's say the is 3 wires needed to wired up

Three wires need to be connected:

    1. Blue Wire - Amp Remote turn on

    2. Red Wire - Ignition Wire

    3. Orange Wire - Illumination (not neccessary to connect)
Autoleads PC9-416 - Audi A3, A4 Active System Wiring Harness Adaptor

Yopu need to connect the blue flying lead on the adapter to the power antenna or "remote on" lead on the HU. It will usually be another blue flying lead clearly marked

Try re-earthing the HU, chassis to chassis of the car

Yes you could if you want to reamplify the distortion from the Bose amp.
You'd be far better off running a new RCA from the sub pre-out of the new HU, this will also give you independent control of the sub
