Now I have my turbo out on my 2005 tdi I thought I would give it a clean with mr muscle. I know with the innotec kit you get a stage 2 clean out. What could I use in replacement that would not cause the turbo any harm?

Just clean up the internals with a dremel with wire wheel on end, works brilliantly.

Is that after the mr muscle mate? Or should I not bother with it?

If you have the turbo out and got easy access I'd consider just using manual methods as NHN said. Mr muscle is handy for when it's in place as it works well due to expanding, but you know you're not going to do any harm with manual methods and you'll probably get a better result.

Thanks guys, much appreciated. I might be back if I get stuck :)

Also is there anyway to test my n75 valve and solenoid? As I believe the actuator diaphragm has gone. That the reason for removal.
