Where is the best place to run a power cable through the baulk head. i.e. wanting to run a power cable for an amplifier from the battery to the boot of the car...

Well i think your correct mates bulkhead(UK) Firewall(US), differences asside I have'nt done anywiring since i had my VW but the cable ports should be in similar locations. check above your pedals underneath the drivers side dash. Right above the pedals should be a few little rubber circles which you can push wire through. You'll need to get down there with a flashlight or (torch) to find them.
