my car had its ecu flashed by previous owner but it's odd it seems to run better on 95 octane would this be because the program that was flashed on was set up only for 95?

not really. running 98 or 99 on an engine not mapped for it wouldnt generally make it run worse, and i'd be surprised if you werent seeing timing pull on 95 octane with a remapped motor.
