Battery drain fault/electric windows

I had the RAC out yesterday to re start my A3 8P after a battery drain incident with my Bose Amp not powering down.
They Confirmed it was the Stereo after plugging the car in. But.... Now the drivers side electric window wont work automatcally but the passenger window will.

Any help please
