I had the same exact prob and just braced the foam tool holder tightly to the subwoofer box with some extra foam. I used zip ties, but tape or adhesive would do.

Dont get what you mean m8 do you mean the polystyrene tool holder under the boot cover?
 
Nothing to worry about. Its the carpet 'slapping' around ontop of the sub!
