HELP with rumbling noise....S3 experts needed!

Recently got fitted a second hand clutch and luk dmf which had done 4K and ran fine. Sorted my slipping clutch.
Now recently it's making a rumbling noise on idle which vibrates through the clutch pedal and is a rumbling noise when I come off the accelerator when driving. When it's on idle if I rev the car slightly it doesn't make the annoying noise!
Took it an Audi specialist and they said its a noise coming from the transfer box and gearbox, which will cost £550 labour to remove and refit and a gearbox specialist could be anywhere from 300-900 for a rebuild.
I would like a second opinion, could it be anything else? Like my second hand flywheel, would that make the noise. I checked the degrees of play in the flywheel and it was hardly anything! The clutch was like brand new too.

I don't want to fork out all that money and for it to be something else, neither do I want to sell my beloved S3 after 8 years of ownership. Also I have a 3month baby and I can't bear to sell it because i won't get anything for it :-( diesel 5 door s probably the way forward but S3 are worth next to nothing now a days for such a good car!

Could be the flywheel bolts... Where they changed? Or did the originals have any play in them?
 
They are originals to my knowledge and I didn't do the job so can't comment on the tightness, can this be checked from underneath? Are they the Allen headed bolts?

No you have to remove the subframe to drop the gearbox and inspect the flywheel, a brand new clutch, dmf flywheel and slave cylinder will cost about £900 fitted from a good specalist.
 
Yea cheers, just wondered if that noise pointed to the flywheel or the gearbox from the noises it making, if anyone had any of the same noises and what it turned out to be??
 
Does the noise change on idle when you press the clutch pedal down?
 
No change in noise when pressing the clutch down on idle mate. When driving along and I come off the accelerator it rumbles and majority of the noise goes away if I either put my clutch in or coast it, which I don't do!
